His tweet comes after Ms Thunberg told world leaders at a climate action summit in New York that "we are in the beginning of a mass extinction and all you can talk about is money and fairytales of eternal economic growth".
She said: "You have stolen my dreams and my childhood with your empty words. How dare you."
She was also filmed glaring at the president as he walked past her at the summit.
Mr Trump has been known to have previously described climate change as a "hoax".
The teenager also told leaders: "You say you hear us and understand the urgency but no matter how sad and angry I am, I do not want to believe that."
"If you really understood the situation, and still kept on failing to act, then you would be evil and that I refuse to believe."
She added: "You are failing us. But young people are starting to understand your betrayal."
